Everybody has their own likes and dislikes, so in general, most people here on the forum wouldn say that there were certain must see places in Switzerland. It more a case of what would suit you. Since you have just three days, and are landing in Geneva, I might suggest sticking fairly close by. You might like to thinking about staying in Montreux or Vevey and enjoying just some of the many lovely things to do in the area. Weather in October can be mixed, but is often pleasant, with the start of Autumn. It best to bring layers and include some sensible shoes.

With 3 days, you would be well advised not to spend 2 days on the train. If this is your first excursion to Switzerland, then you will no doubt want to see the Alps and the wonderful alpine meadows. Geneva is at one corner of Switzerland so to do all that you have mentioned (Glacier express) takes a lot of time in the train. NWL has outlined some good ideas. You might want consider taking a trip to Montreux/Vevey (famous Gruyere and Chocolate factory nearby) and perhaps going up Rocher de Nayes for a view of the lake and the French Alps. You will need at least one day in Geneva, or perhaps even two as there are so many museums to consider.
